André Onana gave the home side the lead after his attempted pass was intercepted inside the area for the host’s opener.
United coach Rubén Amorim made some changes, bringing in Rasmus Hojland in place of Marcus Rashford while Antony replaced Malacia as Mason Mount came in for Joshua Zirkzee.
United pulled one back through Hojland who benefited from a rebound few minutes from coming on.
Mason Mount missed a glorious opportunity to gift United the lead after being played in by Amad Diallo but his effort went straight to the keeper.
Hojland was called to action again by captain Bruno Fernandes who set him up for the team’s winner as they prepare for the league classic.
United will entertain neighbors Manchester City in a premier league derby and a win in Czech remains a boost for the Amorim men.
